I'm posting this for the sake of anyone else goingling how to use a the 3609 controller (or any controller or joystick) as a mouse in Ubuntu, and in reply to many old threads that never got answered.
Antimicro works much like Xpadder in Windows. It's available through a PPA. (For intructions on installing for a PPA, check out this article on How to Geek under the heading Personal Package Archives (PPAs). Here's the Antimicro's website: https://github.com/Ryochan7/antimicro
To launch it, search for antimicro in the dash.
There's even a bunch of pre-configured profile for various games: https://github.com/Ryochan7/antimicro-profiles
There's also qJoyPad available through the Ubnutu repository, but I couldn't get it to work witht the 360 controller, and the interface isn't quite as nice.
